Integrate Pay Rate into Jira Agile

Is there any way of integrating pay rate into Time Tracking for capiatlizing development ? My accounting department needs to be able to do this.

Yes, but you'll need to find or write addons to do it.  I'd have a look at the "Folio" addon.
