I am trying to have the Work Log popup window look differently (with different fields) based on the issue is it logging towards.

This can only be done with an external drop down list that is populated dependent on the Issue selected to log work on.

Is there a way to have the values change in the dropdowns once the "Log Work" window has been pulled up based on the selected issue?

We'll have users that will just click on the "Log Work" button (and not in the timesheet) and we cannot get the values to change.

This might be a known problem in the version you are using ( depending if you are using the "old" or the "new" Log work dialog. 

In the Timesheet view, the "old" Log work dialog is used, and the bug affects this dialog. No fix has been released for this as this view has been deprecated ( replaced by the My Work views) in Tempo 9.
