We have deployed JIRA and is accessed within intranet of the company, there is a web vpn using which we can access any internal site. Only difference is that we login to a website (web vpn) and then open internal site in that browser.
After accessing to the web vpn, url in the browser becomes like
https://london-twvpn-1.vpn.com/+CSCO+00756767633A2F2F7776656E2E62656E707972706265632E70627A3A343433++/jira/secure/Dashboard.jspa
which is different from actual url using which we access JIRA.
We have tried with JIRA 5.2.8 and 6.0.8 and issue is similar in both versions, adding screen shot from both JIRA versions. If we access JIRA from with in internal network it works properly.
Has any one seen this issue ?

This is a known behaviour. JIRA needs to use the Configured Base URL to avoid breaking some features. There is an improvement at https://jira.atlassian.com/browse/JRA-32743 that you can watch as it's related to this.
While this is technically logged as an 'Improvement', I beleive JRA-32743 is more of an intropsective question for Atlassian. "Is there a reason why we are not ... ?"

Having this issue with a Cisco ASA as well. Did you find a solution?
I'd look at JRA-32743, but Atlassians Jira is offline (again).
