If I set up JIRA to create tickets when sent to an email account, but also have that email account tied to a user who handles the JIRA tickets - will that work?
For instance - An email is sent to xyx@email.com, this ticket is automatically assigned to user xyz. JIRA deletes the email and creates a ticket for it. But when the ticket is assigned to user XYZ, an email gets sent to his account xyz@email.com telling him he has a ticket. What happens to this ticket? Is it deleted? Will JIRA ignore it knowing it's from JIRA?

The new email sent to the user will be picked up by JIRA , delete the email and JIRA will add the content of the mail as an comment to the existing ticket. It's always a better idea to use a dedicated mail account (not a user account ) for these purposes.
There are some plugins out there using which you might be able to block some mails containing some regex from creating issues in JIRA but why complicate things, why not just have a dedicated email address.
