Does JSU Automation Suite for Jira Workflows plugin supports same functionality as that of Jira Misc Workflow Extensions. If we are to replace Jira Misc Workflow Extensions with the JSU Automation Suite for Jira Workflows plugin will it break our workflow conditions and other properties?
No, JSU and JMWE do different things, albeit with some overlap. One is not a direct replacement for the other, unless your usage is limited to the places they overlap.
Even if you are using related functions, the names in the config are totally different. Imagine a really simple case where you have a "post-function that does X". Jira has been configured to use "JMWE post-function for X", which makes it call the JMWE function. If you pull the rug out from underneath it, making the JMWE function unavailable, it's going to fail. Adding a new function with a different name "JSU post-function for X" is not going to help, as it's a new function with a different name.
If you remove an app, you need to look at all the functions it provides and remove any usage of it. No harm in adding a new app and replacing them with functions from the new one though. But you will need to look at every single usage of the one that is going.

As @Tomas Gustavsson has mentioned, replacing plugins will require you to remove configurations that is connected with your old one. But it is well worth the effort.
After installing JSU, there will be absolutely zero need for scripting/coding. You may configure workflows with point & click options that are not confusing. You would also gain helpful sets of preconditions for post-functions.

If you replace a plugin with another, then i'm sure you also will have to remove all configurations that is connected with you old plugin or that they at least stop working.
