Currently on 7.13.0, doing the add-ons check before upgrading to 8.0.1
The check finds the atlassian universal plugin manager to be incompatible with 8.0.0 and 8.0.1, yet it provides no way of disabling it.
Should I proceed anyway with the upgrade even if the official doc says otherwise?

You are ok to continue to upgrade. When you install the updated version of Jira, there are some Atlassian plugins that come bundled with the install. In this case the UPM (Universal Plugin Manager) is one of these. I can confirm that Jira 8.0.1 will bundle with it the 4.0.1 version of that plugin manager. Technically your current version of the UPM won't be compatible with Jira 8, but I'm certain that installing Jira will automatically update this specific plugin.
For some reason the Marketplace listing for that plugin does not yet list that version as being public. However I will investigate this with my marketplace team to better understand why that might be. There might be a reason for it not listed publicly, but it could also be an oversight seeing that Jira 8 is still rather new, and it tends to be that major version releases like this one can cause changes to plugin architecture in product.
I took this advise and tried updating our test environment today (our only listed incompatible addon was the Plugin Manager). It is now running Jira Core 8.0.1 but Jira Software is still 7.13.1. I've tried running the upgrade a second time and that didn't help. When I go to manage apps the Universal Plugin Manager is there and shows as version 4.0.1 though it never loads a screenshot.
Shouldn't the software now also be version 8?
There are a few other add-ons that are now disabled after the update (listed below). Is this normal?

Sigh. At the time I replied yesterday, my advice was accurate. However in between the time I replied yesterday and this morning, Atlassian has pulled Jira 8.0.1 from the marketplace and from the main site download page. The reason for this is due to a bug that affects Jira Service Desk sites using a Microsoft SQL database on the back end.

Jira 8.0.1 has been removed because of this bug.
Because this has been removed from marketplace, you can see that the Marketplace listing has removed Jira software 8.0.1 from being able to be downloaded https://marketplace.atlassian.com/apps/1213607/jira-software/version-history
In turn, you won't be able to install Jira Software into a Jira Core installation by downloading the updated obr there. If you had selected the Jira Software installer, you would have this installed, but since that tool has been pulled, there is no way to upgrade to 8.0.1 at this time.
I would recommend holding off on upgrading Jira until a fix is planned to be released in an 8.0.2 version to follow.

I've now successfully upgraded my test environment to 8.0.2 and am looking to upgrading our live within the next week. The only thing I've noticed is that the add-on Atlassian JWT Plugin is disabled after the upgrade. Everything we use seems to be working fine. What is this plugin used for? Should there be a new version that is compatible with 8.0.2?
