Since upgrading to haproxy 2.1 "no option http-use-htx" is not anymore available and application links doesn't work.

https://www.haproxy.com/blog/haproxy-2-1/ #Defaulted HTTP Representation to HTX

What exactly breaks with this option not being available option? There are some workarounds for legacy applications (Is Atlassian already legacy?) if i know what exactly is happening /expected?

Has anyone have a working haproxy conf for haproxy 2.1 where application links work?

I would assume you renewed the SSL Certificates in each instances?  In the HAproxy change log it says it does have major changes how the certificates are stored.

Have you added the public certificates in each keystore of the instances?

Yes I have updated them. Otherwise LDAP auth doesn't work. It's all about htx not being turned off. But 2.1 doesn't support turning it off anymore. 2.0 with htx on doesn't work also.
