Jira Issue Hierarchy (Capability, Initative, Epic, Story)

Currently the following is structure..

Group of Epics are under initiative are linked using "Initiative link" 

Group of stories are under Epic are linked using "Epic  link" 

=> Can I introduce "Capability" is another Hierarchy to group related Initiatives ? If so, does it work correctly in Jira and also it works like tree structure in Jira Align too ?

Yes, you can add as many layers as you need to the Advanced Roadmaps hierarchy.
