It seems that no matter what I do in the slack-subscription-config settings for a connected channel, the /jira create command always notifies the channel about the issue creation. I would like to silence this or make the notification visible only to the person who runs the create command. Is this possible? Am I missing some config option somewhere?

Currently there's not a configuration option to make the create message ephemeral. You didn't miss a config option. I can see how this might be useful in several contexts though :)
