This can only be resolved by comparing users.

Then it's most likely that the AD integration has been added later then Jira intro in the company and the internal directory has been used first, but probably has never been cleaned.
Do watch out what users you remove, could be that there are service user in the systems, that are used by scripts or used for API activities.
Also make sure to always keep a local admin user, that if in case the connection between Jira and AD breaks you are still able to logon to the system.

Yes, the primary directory is AD. Jira evolved from Server with Local Directory, to now, a DC using AD as the primary user directory.
Do you say that the only way to have the two directires that same, is to remove (legacy) users from the internal directory - i.e. their is no broot force process that clones the AD list on Jira Internal directory user list ?

No as the directories are independent of each other.
Also as the internal directory is always there on installation and you start from this before you can integrate and external user directory.
