We have a complex multilevel issue structure.
Now it works on linked issues (we use link type "Is parent task of/is subtask of")
It give us opportunity to make a lot of levels (as much as needs)
+ issue of any type can be at the any level
but there is one significant drawback - any issue can have more than one parent.
Is there any way to build complex multilevel structure without binding to issue type and number of levels ?

If you want to take issue types out of the equation, you are going to want to look into the add-on "Structure for Jira", it allows you to arrange issues into various hierarchies in any way, regardless of issue type, status or any other properties applied in Jira's Hierarchy.
Alternatively Jira is going to be heavily dependent on the defined issue type for the Hierarchy, and any alternatives would involve restructuring your current approach and becoming more dependent on the Issue Types to separate out the issues into hierarchies, and if you wanted to take this approach I would recommend looking into Portfolio for Jira which is an Atlassian Tool for a more detailed Hierarchy planing system as described in this Blog.
But overall from your initial description, I believe Structure would be a better fit for the methods you use to define the Hierarchies.
