I've set up multiple scrum projects in JIRA, inside the Scrum I build out separate boards for the various strategies we run with customers.
The problem I now have is that under my main project, once I update one board status for the roadmap, all boards updates the same time.
How can I fix this - as I require multiple boards/roadmaps for one customer due to various strategies being built.
Perhaps, you could possibly create different scenarios in JIRA Plans, that way you can have multiple strategies per issue/status. One portfolio plan --> multiple scenarios.

You can't fix the behaviour you see, unfortunately. The reason for what happens is that an issue exists only once, it is stored in one single project and it has one single status.
If you update that status (which is what you are doing by dragging it to a different column on a board), this is reflected on every single board - because they all map that same status to a column.
It is really key to understand that a board doesn't store issues. It just shows them visually in columns linked to the underlying statuses of the issue.
