Is it possible for Jira to autheticate users against two different active directory domains eg companya.domain.com.au and companyb.domainc.co?

Yes, you add two directories, one from A and one form B

Beware that there is a priority - if you've got any duplicated items (e.g. a "Nic" in both A and B), it will only recognise the entry in the highest listed directory
