That sounds peculiar.

I would start by looking more closely at the logs for each application

  • Jira Server - $JIRAHOME/log/atlassian-jira.log
  • Confluence Server $CONFHOME/logs/atlassian-confluence.log

It might help to remove and recreate the application link.  If it still errors out, then looking at the logs at or about that timestamp could help us better understand what might be happening here.

Are these applications using HTTP or HTTPS protocols to host their content?

Are there any outbound proxys in your environment that these applications would have to pass traffic through in order to communicate with each other?   If so, you might have to walk through the steps in How to Configure an Outbound HTTP and HTTPS Proxy for JIRA applications.  This can help tell Jira how to properly reach other HTTP(S) hosts given your network environment.
