When creating new user(JIRA Internal), user is always added to all groups in the system. Is there a way to create a new user without adding into JIRA groups automatically?
When i create a new user, manually had to delete the groups that he doesn't belong to.

Sounds like you have added a lot of groups to the "can log in" permission.
Go to Admin -> Global Permissions and check the list of groups for "JIRA user" - new users are automatically added into ALL the groups listed there.
The usual recommendation is that you have ONE group that says "can log in", and you never use it for anything other than "this person can use JIRA".
