After creating site NAME/atlassian.com, which I understand it my 'site', I created a few projects, but all these projects are visible to all my team members. Can I restrict access of member to projects? in other words can I have projects that can be only visible/accessible to defined members? Accessibility
If not do I have to create new sites for each project NAME_1/atlassian.com, NAME_2/atlassian.com, if yes, how can i do it?

You do not need to create another site. You can restrict access to specific project and issues in it using Permission Schemes.

And one more issue Wojtek - probably you are using free plan of Jira Cloud which comes with some limitations for example do not support Advanced project permissions - https://support.atlassian.com/jira-cloud-administration/docs/what-is-the-free-jira-cloud-plan
