The account we've have Jira Software and Confluence under it. Our requirement is how to provide a user access to Jira or Confluence, but not to both. We tried to use "applicationRoles" attribute with values "jira-software" and "confluence". However, the user is getting added only to Jira Software. We tried "applicationKeys" attribute too. But, it gave the error "Application access permissions cannot be modified via REST in cloud". Kindly guide us to achieve this.
You can't - as the error says, you can't (yet) maintain user access via REST on Cloud.
Thanks Nic for the guidance. So, does this mean that, we can manage user access to Jira or Confluence only through UI of user management screen?

Have you seen the dates on the original answer and the word "yet" in it?
