Ran backup manager and now all our issues are gone. How do we restore all the issues we had prior to backup? we're using cloud jira.

The backup manager shouldn't have this effect on your issues, so it's likely caused by something else.
I would recommend that you raise a Support Ticket so we can find out why you're not able to see your issues.
