we are about to tip over the 100 user threshold for Jira and Confluence. Is there a more cost effective licensing option that just buy 500 user licenses? We would not expect to go over 200 users wiythin the next 3 years

It is possible. You can buy two licenses, install two JIRA servers on two physical or vitual boxes.
Two JIRA servers mean two different places for users to go and do they job from the 125, 100 of them will be using one server while the rest 25 will be using the second server. That part is usually not acceptable. Companies usually want everything in one system.
