Is anyone aware of any apps for integrating Jira with GitHub that allow you to reference the Jira number just in the commit message and not the actual branch name, and still get the information to show in the Jira item?,

It's a no-code integration tool that can connect the two systems in no time. You can customize it to fit various use cases of yours - such as referencing the Jira number, not the branch name.
