I am trying to build my own reports. Jira provides several standard project management agile based reports but for example the Burndown chart is based all 3 open, in progress and done. I'd like to be able to visualize the burndown based on MY board's statuses.
Another example is the Cumulative Flow Diagram. The issue is I can't apply a filter to it and it's pulling all the tickets from all time.
I've checked permissions and I can't find anything that would indicate I shouldn't have the ability to create my own reports and charts based on my own filters, but I am at a loss. Anyone have any suggestions or ideas?

If you do not mind using a third-party app, you can build custom reports with eazyBI.
In the reports, you can specify which transition statuses your project/team considers relevant. You can also choose what you want to see in the burndown, issue count, story points, or estimated hours.

Unfortunately, these Jira reports don't allow you to use custom statuses or JQL. But, as already advised, you can look for a plugin (app) on the Atlassian Marketplace that is capable of doing so.
If you are willing to try a plugin, our Great Gadgets app offers all you need for tracking your agile projects in the way you want.
For example, the Sprint Burdown Burnup Chart gadget lets you configure custom done statuses to map YOUR statuses.
In addition, on its Data tab, it offers a sprint report similar to the one of Jira, which will be based on your statuses.
In the same time, the Cumulative Flow Diagram gadget lets you specify your own filter or JQL and offers many other flexible settings.
