Can I have multiple application links

I want to connect a few (Generic applications) and allow them 2-legged OAuth with impersonate. 

I see there is a (Make Primary) option. Does the primary application link is the only one working?

You can maintain many application link and probably most Jira installations have more than one.
All of them will work, not just the primary one.

The 'primary' option means the following:

Specify the default instance if you have multiple links to the same type of application (for example, to multiple Jira servers) using the Make Primary link.
