Following the merger of two organisations we want to standardise on the cloud version of Jira.
Currently one organisation is using a cloud-Jira instance and the other is using Jira server hosted on premises.
Is there any sensible way of merging these two instances?

You should make a backup of the Cloud and Server instances. Then you install two new Jira Server instances (staging instances) and import the Cloud backup into one instance and the Server backup to the other instance. After it you should use such tools as Project Configurator or Configuration Manager to join configurations and issues of these two staging instances. Then import back a backup from the merged instance to Cloud.
Do I lose any data from the either instance when merging data in this fashion? Have an older server version and a few users on cloud... want to minimize data loss, particularly with the server version.

If you have any apps installed in your Jira Server, you will likely loose the apps data.
Also you need to upgrade your Jira Server version to the latest one
