In my current project we have been creating multiple subtasks under the user story, but we will not be able to complete all the subtasks within the sprint. I think case how can I mark/assign specific sprint for each of the subtasks?
If it is not possible, is there a way to generate a sprint reports using label filter?

You can't assign sub-task to other sprints and you can't make a alternative sprint report on the sub-tasks.
The sub-task just follows the parent task/story.
So as I see it you have to option either:
In the light of scrum, you could say that you are not done with the story if you haven't completed and you should move it to the next sprint. But thats up to you.

In our case we usually create two subtasks for a story, one for backend implementation and other one for frontend. Frontend tasks can be completed only once the backend is ready. So if we pick backend subtask in this sprint, frontend subtasks would be picked in next sprint. But the sprint value gets tagged to both subtask and this gives us wrong sprint report.

Without knowing the full context of your work methodology.
The simple way would be to split the issue in to two stories and give each story story points accordingly. Then you could link them together to see dependencies.
