As you write in the migration hub, plugins always have to match the highest user tier. But in case that for example users have 2,000 JIRA Core users, but only 25 users for JIRA Software, does the customer really have to license a plugin like Zephyr (which is clearly for developers) for 2,000 users instead of 25 users? What is about JIRA Service Desk? There are plugins especially for JIRA Service Desk, would they have to be licensed to 2,000 users as well, if I only have 4-5 agents?

Add-ons for the JIRA Family of products (JIRA Software, JIRA Core, and JIRA Service Desk) are not application specific. As described in the migration hub when purchasing an add-on for an instance running multiple JIRA applications, the add-on must be purchased at the tier that match the application with the highest user tier.
In your example, the customer would require a Zephyr for JIRA 2000 User license.
