Does anyone else find it ridiculous to not be able to customize the notifications for a single user?

For example, when an item gets set to "In progress" by another user, I don't need that email.

The fact that there's no way for me to filter out JUST those emails and keep all the rest, in my opinion, is ridiculously ridiculous.

This is poor design and bad user experience.

There's very little customization in that sense, however, have you checked out manage your jira personal settings under the Choose email notifications for issue activity in Jira Cloud section to check to see if any of those might be applicable?
