Today I have an integration with GitHub to show the status of the pull requests.
I want to avoid the user from closing the ticket if the pull request is open. Is there a way to implement it?

I´m afraid this is not possible with native jira workflow functionality (thinking of the validator function).
In case you have scriptrunner in place you could script a custom validator in your workflow.
