Users I create in JIRA automatically have access confluence instance. when I disable a user in confluence it is also disabled in JIRA.
As a result a user always uses up a license from both JIRA and confluence.
Is this a standard setting or how can I make it so that users created in JIRA is not created in confluence and does not use up a licence in confluence?

Welcome to the Community.
You probably have confluence configured to use Jira as user database and set application access settings in confluence to use the jira-users and jira-administrator group.
If you change that to use confluence-user and confluence-administrators group, users will exist in confluence but will not use a license and can't log in until they are in one of both confluence groups.
