I am only able to see Task, Story, and Bug in the drop down filter on the Board screen.
When I go to Project settings I cannot find where I am able to manage the issue types in this drop down.
Any ideas.

Unfortunately I do not see the functionality. This could be because I am using a "Team Managed" configuration? If that is the case do you know if I can move a project from Team Managed to "Company Managed"

Team managed are very different, you don't get an issue type scheme, you configure each issue type directly in the issues section. You can add a single sub-task type in the config.

Oh, I see, it's a quick-filter in a team-managed project board.
Sub-tasks don't appear on the boards, so there's no point in having a filter for them.

ya that is the issue - usually if we have multiple subtasks to a story - we have one person hold the story while others may own the subtasks. So when we look at the board by assignee we see everything they own including the subtasks. In this case the only way to see this is by Grouping by Subtask which then lists the board by story.
In classic view you are able to do this.
Do you know if there is a way to migrate a Team managed project to a Company Managed project?

There's no way to switch project type directly, you have to do it the hard way - create a new company-managed project, set it up the way you want, and then use "bulk edit" to move all the issues from the current project into the new one.
