Every 2-Factor authentication seems like it's only available for the server based Jira. I would like the users on my system to get a notification to their phone, they accept, then they gain access to our account. How do I do this?

2-Factor authentication (a.k.a. "2F" or "2-step verification") is available when you use SAML authentication with your Cloud site or when you integrate with Google Apps. In Google Apps, you can turn on 2F authentication for your Atlassian Cloud login security.
Atlassian is looking at providing 2-Factor authentication with Atlassian account login (natively). You can watch and vote on the feature here: CLOUD-9479 - 2 Factor Authentication with Atlassian Account Open

You'd swap to SAML.
The Atlassian Account system for Cloud accounts does not yet support any form of two factor authentication, but if you use the other options, you can get some support.
