Are you looking to disable the Welcome email notification completely? or just for those users who are copied into emails?
You should be able to modify your customer notifications for that service desk - under:
Project Settings > Customer Notifications
It's likely the "customer invited" notification, and you can either toggle the enable/disable or edit this. As well as other notifications that can be customised.
Additionally, if you want to alter how the customers can share requests/tickets, you might want to look at:
Project Settings > Customer Permissions > Customer Sharing
This allows you to say whether they can share requests with others who are in their organization only, or by entering the address of other customers etc.
