My entire JIRA is working with estimations in subtasks level only.
It means, that standard issues as Story,Taskm,Bug does not have values for Time Tracking fields at all.
The "include subtasks" checkbox on JIRA issue view helps us to get the real status of the Story for example. but when looking at the same Story on Agile board, the original estimation shows 0.
Is there a way to "include subtasks" on Agile board too?

You should change your boards Estimation setting to Remaining Estimate. You likely have the board set to Story Points currently.

No, it's not built to estimate at that level (there are several ways to handle it, none optimal and none consistent ly used, so Atlassian have not yet coded for any of them)

It depends on how you want to handle it:
If you don't want to code (or can't because you're on Cloud), then estimate at a story level.
If you do want to code, you'll have to think through how you want the estimates to work and use something like the script-runner to implement a mass of fields and calculations to do it. For example, if you do the most simple approach, estimate at sub-task level only, you'll need scripts to catch all changes of estimate on sub-tasks and sum them up on to parent fields (which you'll need to stop the users adding to)
