In Greenhopper there's a way to show subtasks in plan and work boards, but in Agile I'm not finding how/where to do this.
I find great value in organizing subtasks beneath a parent, but now that we're using Agile we're having to breakup subtasks into linked-tasks which is much less efficient and organized for our use case (operations).
Any thoughts here?

We work with subtasks in Agile and do see them in Work mode. The subtasks are not shown in Plan mode (but you can view them on the issue detail view if you select a story). To me that makes sense, as you use the Plan mode to plan sprints with stories and then when you start a sprint, you break the story down into subtasks and work on those subtasks.
So I am not sure why you need to link subtasks, but maybe you can elaborate on that.
