I use Jira server and no problems like this with using Directory Type (internal LDAP with authentication )
1.There is an issue related to Domain controller in your LDAP.

2. My advice to you is to make sure that you are using one domain controller(DC), and that the user which your are using to connect jira to your LDAP sever belong to the content(as a user) in this DC of your LDAP and make sure that you enter all values correctly when configuring you LDAP user directory in your Jira instance, this could fix your problem.
