I would like to create a JIRA account that can be used by the FreshDesk integration rather than using the managed Atlassian IDs that are used by our users. How can I do that?

I recommend you to try to install the add-on that it's available in the Atlassian Marketplace and try to configure.

And besides that, due to the fact that the add-on is not supported by Atlassian, but from the vendor, it would be better for you to contact them to confirm if it's possible.
