Recently we have upgraded JIRA to 6.4.11 and found users unable to create issues and adding comments now. Incoming emails features used to be working on previous JIRA version 6.2.
I have enabled jira incoming debug logs and found the following debug log content. Incoming mail server configuration(IMAP) is successful and I am able to telnet mail server port.

We've found out issue was due to outdated MySQL driver bundled with one of our custom plugin.
