I have tried escaping it \$5 but I get no results.

Have you tried quoting it? Such a search works without a problem in JIRA 5.

If I search like this summary ~ "$6" OR description ~ "$6" I get everything with number 6 in it. What happened to $6?

There is some interesting commentary on https://jira.atlassian.com/browse/JRA-23235 , going back to my original findings, it appears I was mistaken, I was only finding '6' not $6, It would seem that the character $ is deemed uninteresting to JIRA indexing (ie filtered by Lucense -- http://stackoverflow.com/questions/6107875/how-to-search-special-characters-in-lucene ) and so, you will probably not be able to search for it. @Atlassian chip in?
