Our JIRA instance does not have internet access as it is in our secure data centre. Based on the details mentioned above, which Greenhopper instalce we need to download and can we install that manually on the machine where JIRA is installed.

Go to the marketplace, find Agile, look at the list of versions, and you'll see a "download" link to the right of the version you need.
Download it, then you'll be able to use "upload" in the plugin manager in the admin screens in Jira (you don't need to move it to the server)

Should we transfer the plugin onto the machine where JIRA is installed and upload it?

Yes, you need to use the marketplace from a machine that can use the internet (I'm not sure what else I could have meant there)
No, as I already said, you upload the plugin using the Jira UPM, you don't need to move the file to the server.
