It seems as though the short answer is no. Atlassian does not provide non-profit discounts for religious organizations.

I've never heard of Jira before. In the sources I found, I learned that with the help of Jira, teams could plan, assign and track work, manage it and create reports. Jira allows you to unite for any work, from agile software development and customer support to the organization of startups and large enterprises. My church, firstchurchlove.com, has a website where we hold online meetings and worship services. Can we use this software as a non-profit organization to plan our online meetings?
