I was trying to link the gmail with Jira, but something went wrong and now i am getting all the mail being created as a JIRA ticket. The count is 6000+ though I have stopped the mail handler and disabled the IMAP setting.
Please suggest how can i get JIRA created for the new issues only

It's quite possible the configuration caused a mail loop.
This can happen if the Jira notification receiver has an auto responder for incoming messages
example
-> email to Jira
-> Jira ticket is created
-> notification from Jira to an system with an auto responder setup
-> message from the auto responder to Jira
-> Jira ticket is created
-> notification from Jira to an system with an auto responder setup
etc....
If this is the case, you might want to enable the Bulk option in the mail handler
