Just like all other configs, issue level security is managed in a scheme. A project can either have scheme or not and that decides on the feature being "activated" and how.
As it can make some things quite intransparent i would only ever use Issue level security if I absolutely have to. Otherwise I would always go for seperate projects and different permission schemes/project roles for each.
