Jira Startup Failed after changing certificate

Jira startup fails with

The following plugins are required by JIRA, but have not been started:

• Atlassian OAuth Service Provider Plugin (com.atlassian.oauth.serviceprovider)
• Embedded Gadgets Plugin (com.atlassian.gadgets.embedded)
• Gadget Directory Plugin (com.atlassian.gadgets.directory)
• Atlassian JIRA - Plugins - Gadgets Plugin (com.atlassian.jira.gadgets)
• Atlassian JIRA - Plugins - Global Issue Navigator (com.atlassian.jira.jira-issue-nav-plugin)
• Atlassian JIRA - Plugins - Quick Edit Plugin (com.atlassian.jira.jira-quick-edit-plugin)
• Atlassian REST - Module Types (com.atlassian.plugins.rest.atlassian-rest-module)

Had to renew our GoDaddy certificate on the server. Now I'm having problems with starting Jira and connecting atlassian tools via application links.

Deleting the directories worked!

1. Could you remove directory? 

1. Stop JIRA

2. $JIRA_HOME/plugins/.bundled-plugins.

3. $JIRA_HOME/plugins/.osgi-plugins.

4. Start jira

2. If your instance have not started, please, follow KB
