We noticed that our new Jira 5.2 has a file created named D in the logs directory. If we delete it it comes back. What is this file for?
It has to be a plugin. Remove the file, restart JIRA without plugins and see whether it still comes.
Tried both clear cache and no plugins. Still have the file being created.
Log4j.properties file does not show anything obvious. Is that same as config file since i do not have a log4j.cfg

May be you should not accept my answer as this has not resolved your issue.
Check the atlassian-jira.log, search for 'modified files' and find if you have customized any files. Haven't seen such a file before.
And most important, what does the file contain? Can you post a portion of the file?

The file is always 0KB and has the start up date. No contents
