It actualy processed only first email and nothing esle.

The general workaround is to manually flush the e-mails from within JIRA interface and then restart JIRA. Sometimes it "loses" the mail handler and a restart picks it up again.

I deleted and reset incoming email and handler that processed the email box. Works fine so far.

I had a similar issue and I needed to increase the memory since outgoing email would stop randomly. A restart alone did not fix my issue.
