Only subset of Labels selectable in Timeline and List Filter

I have set up Jira project using Project Management template. 

In Timeline view, when I select "Filter" and "Labels", it only shows subset of the labels that are used in the tickets, not all. 

Same problem happens with "List" and "Filter". 

If I go to "Issues" -> "Go to advanced search" and set criteria as "Label", I see full list of labels.

I have found that as an admin for jira, I can search all labels in timeline and list view, but my team members (who are not jira admins) can only see a subset of the labels. It must be a permissions thing but I don't know what!
