I spent all day updating my organization's security and tried updating permission schemes. I added users who need access to these company-managed projects. I am getting reports from my team that they cannot view their previous time logs to a project issue but it deducts on their overall time card from the 40 hours. When I log in as them, I also cannot see any time logs ever for that project for the issues they logged time to. The users are added as team members but their previous time disappears. I have tried everything I can think of to fix this.

I’m a On-premise a guy, if I face any problem like this in My server. I do reindex the project, if the same problem continues I will check with “Integrity Checker”. Many cases these 2 helped me.
I think these options are not available in cloud.
you may try the permissions related to Worklogs and Time Tracking. If still the issue not resolved. You can raise a request to Atlassian Support.
