How do I hide the visibility of projects to jira-software users. Currently have checked permission schemes, project roles and access. I have checked the browse project permission in the schemes and their not there. Also check project access in roles not there. I have looked in Global permissions in systems and browse project isn't there.
Strange they can only see certain number of projects even though there is more. But my thing is I want to basically have it unless they are in a certain group jira-software-users when logged in see no project.
So I found that if you have a custom field with a multi group picker in your screen then in your permission scheme it allows the jira-software-user group to see projects their not apart of.
Seems like a bug in jira's multi group picker, as it sees you should be able to pick that user as they are a part of a group even if it's the application jira-software-user group.
For Existing user ,
Go to your User Management >>Click on the Particular user >> Remove the Application Access of jira Software
So that the user will not be in your jira-software-users group and then you can give permission to that user for visiblity.
For New User
While creating new User you can untick the application access of jira software .

How will that work if they don't have application access they won't be able to log into the site

As you mentioned it is done in the Permission Schemes, specifically the Browse Projects permission.
As they can see some but not all perhaps those have separate schemes.
Just double check the differences between the ones they can and can't see. Likely the ones they can see will have either 'any logged in user' or 'jira-software-users' under Browse Projects.
You would need to remove the 'any logged in user' from all permission schemes, then add in 'jira-software-users' to the ones you wish for them to be able to see.
As a note even without permission admins will be able to view Projects.

Sorry I have checked that and the schemes are separated and it's the jira-software-users as this user is just in this group but yeah can see a few projects.
