We are in the process of creating a client portal in which we require the ability for external clients to be able to view/close/add notes to Jira tickets that have be created for their organization, but not tickets that have been created for another organization (tickets are all created by an internal central service desk). With this in mind, when we create the portal does it make a difference if we set up different service projects for each client or use a single service project to serve multiple clients?

by default, within a JSM project, tickets are visible on the portal side just to reporter (user that raised the request). Customers can share tickets with user in their organization (if correctly setup https://confluence.atlassian.com/servicedeskcloud/blog/2016/09/group-customers-in-organizations).
So, my suggestion is to use just one project for multiple customers using organizations.
