First, I explain the context of my need to upgrade to Jira service desk 4.12. We are using Jira service desk 3.16.8 running on MySQL 5.6 database. We are willing to upgrade to the latest version of MySQL available.
1. After some research I found that MySQL 8.12 is compatible with Jira service desk 4.12 (right?).
2. Can you please indicate me the latest version of MySQL I can upgrade to and the corresponding compatible Jira service desk version I can use?
3. A question (just for my comprehension), actually on the Jira we use I can see the Jira service desk Application is 3.16.8 and the Jira version is 7.13.8. what is the difference between these 2?
4. One important question, can you please indicate me if there is an additional license cost to upgrade from Jira service desk 3.16.8 to Jira service desk 4.12 (or any later version you propose)?

Jira Service Desk is an application that runs on the Jira "platform" (usually just called "Jira", or "Jira Core"). The database, java versions and hardware are irrelevant to Jira Service Desk as it lives on top of plain Jira. So what you need to do is look at the supportability of Jira, not JSD.
Start with a look at https://confluence.atlassian.com/jiracore/jira-applications-compatibility-matrix-975041287.html as that can tell you what version of Jira needs to be running to support your JSD.
Then use https://confluence.atlassian.com/adminjiraserver/supported-platforms-938846830.html to answer questions 1 and 2 for your chosen Jira version.
For question 3 - I've explained that JSD is an application for Jira, that's the difference.
For question 4, no, there are no licence costs unless your maintenance has lapsed. You can only upgrade to a version that was released before the end of your licence, so if your licence has expired, you will need to renew your maintenance to get to a more recent version.
