I have a project where I am wanting to change the issue type scheme; however, if I do this, I am assuming I will not lose the issue types that are no longer in the project?
Eg. I currently have an issue type "New Feature", but the new issue type scheme will not have this issue type. If I run a filter, I could still find the "New Feature" issue types, correct?
No, if you change the issue type scheme in a project, and the new project does not have an issue type that the project currently have you will be asked to convert that type to one in the new issue type scheme. So in your case you will asked to convert the New Feature to a different type.

Correct, if you update the existing scheme by removing an issue type you will be asked to transfer existing issues of that type to a new one. A project cannot have issues that are linked to an issue type that is not defined in the issue type scheme that the project is using.
